My vote's to let the DNA try and figure out the paths.  Assuming, of course, that that's not terribly difficult.  I'd know more one way or another once I actually sit down and start coding it.

MY vote's to let DNA control metabolism, as it reflects real life.

IMO It should have different layers of complexity. What I really don't want is a system in which even the simplest of bots need dozens of genes to even be able to digest their food.
