My auto trophs don't seem to be gettinjg energy regardless of whether they are checked.

Check your nrg/cycle settings in the optiopns panel.  Under general tab I believe.  Will of course need to be a reasonable value (say 1 to 10).

Can't seem to find it. what subsection under general is it in?

Set that value to something reasonable and you are ready to go  :D
