Yes, but there's clever enough ways to recognize that the DNA is identical and not execute it twice.

Then the two are no longer identical...
I was thinking we can do some kind of prompt to 'split / insert' chromosomes into long dna at the beginning of the simulation if there are none.

Then they diverge and you need more processing power.
Keep in mind chromosomes are essentially DNA containers. I'm not sure if I made that clear enough... So I don't know if you can insert chromosomes into long DNA. It's more that long DNA is inside a chromosome.
