Yeah, during sexual reproduction I'll match up similar chromosomes and perform some crossover events.

on further thought , here is another question:

If a robot starts with no chromosomes , will there be a way to start splitting the robots dna into chromosomes?

You can't have less than one chromosome.  If there's DNA, it's in a chromosome.  Even if a bot had no DNA it would still have an (empty) chromosome.

hmm...

I am only worried about crazy long dnas that where not coded with chromosomes. Suddenly BOOM! that crazy long dna gets doubled...

Yes, but there's clever enough ways to recognize that the DNA is identical and not execute it twice.

Yes, but what if the one of them starts mutating?

Then the two are no longer identical...

I was thinking we can do some kind of prompt to 'split / insert' chromosomes into long dna at the beginning of the simulation if there are none.

Then they diverge and you need more processing power.

Keep in mind chromosomes are essentially DNA containers.  I'm not sure if I made that clear enough...  So I don't know if you can insert chromosomes into long DNA.  It's more that long DNA is inside a chromosome.
